Cory,
Try CD Disc Union. They have several branches in Tokyo--I used to frequent the two in Ochanomizu. I think there's still an HMV in Shinjuku, but Disc Union has more local flavor and used discs. Btw, be prepared for the staggering Fred Sanford moment when you first see the prices.
You might also want to hear some live music at the Pit Inn, which is in Shinjuku Gyoen-mai, and there are a number of jazz coffeships (kissa) around town. Here's a good website in English run by a friend of mine in Tokyo: http://www.jazzinjapan.com/.
